I believe the most spiritual place u can go is Kyoto, there is a TON of temples. Consider going to Fushimi Inari Shrine, it’s a few miles walk to the top of the mountain with over thousands of ⛩(Torii gates). There’s also a deer park, you can buy the deer biscuit, feed the deer and pet it. Basically unlimited spiritual things u can do over there.

If it really has to be in Tokyo, the most spiritual thing to to off the top of my head is probably the Meiji Jingu, located in Shibuya. When you step into the place, it’s like you went into a forest, a completely green place, even though you know the city is surrounding you.

If you want a good experience contact the meiji jingu intercultural centre, they may be able to provide a lecture and lesson in Shinto beliefs, and give access to a blessing ceremony. I dont know if they do this for individuals, they do it for my group visits so you will need to contact them to ask. Check the meiji jingu website. Apart from that Izumo and Ise are important centres of Shinto worship. Kyoto has a lot, i recommend kiyomizudera. Check for special days if you want a significant experience.

If it can be outside Tokyo, kumano kodo is a tour of several temples, the only one in the world that is linked to the Camino de Santiago Pilgrimage Route. In fact, you get a Japanese compostelana. You can make the complete pilgrimage or visit only the three main temples, one of them with a wonderful waterfall.

For anything near Tokyo, I strongly recommend Kamakura. There is a reason it is called "The small Kyoto", but the town and temples around have their own vibe.

The best places in Japan are Ise Jingu (Mie) and Izumo Taisha (Shimane).
If you go to Nagano, you should visit Bunki Touge (Minute pile Pass), Suwa Taisha and Togakushi Jinjya.

It's not in Tokyo... but if you are going to Osaka or Nara, take the train to Oji-Station (about 20 mins from Nara) and then the bus number 42/43(about 20 mins to destination) you will arrive to Mt. Shigisan where is the Gyokuzoin Temple where you can sleep in a traditional Japanese room surrounded by nature and monks, and also attend to the fire ritual at 5 am in the morning. It was our best spiritual experience in Japan and it's not expensive. -> http://www.gyokuzo.com/english.html

Otherwise, Nagano is a magical city itself and for what I know there are lots of shukubos where you can spend the night. I don't know about prices, but I really loved Nagano, is very very peaceful.

In Nagano city there is Zenko-ji temple and I highly recommend going it’s a lovely temple with an underground pass you can enter that has zero light. Honestly one of the most unique and unforgettable temples I’ve visited in Japan!
